To investigate the effect of selection on seeds of important crops that have been long under domestication procedures and breeding programs, 16 accessions of in-bred lines of S. bicolor L. were collected from the experimental fields of Agricultural Research and Training Center and Natural Resources of Khorasan Razavi. From each accession about 3 to 6 individuals were chosen and on the whole 80 individuals were analyzed. The studied plant herbaria were stored in the Herbarium of the University of Isfahan (HUI) and analyzed using 8 IRAP primer combinations, performing different germplasm related analysis including; AMOVA and cladistic studies. The results indicated that in-bred lines of S. bicolor show a relatively high genetic diversity (74.37%) and the majority of this diversity is related to between generations (84%). The presence of a higher genetic diversity (5 unique alleles) in 5th generation of S. bicolor seeds, compared to a lower amount in higher generations (7, 8, 9) showed that selection of desired traits of interest has gradually led to the decrease in germplasm richness of studied pure lines of S. bicolor and to improve the genetic diversity of in-bred lines of S. bicolor the accessions of 5th generation would be suitable choice to look for suitable alleles.
